@Maverynthia There's also MahouTsukai PreCure, Kuromajo-san Ga Tooru, Flying Witch, Mahou Shoujo Tai Arusu, Majokko Shimai Yoyo To Nene, Sugar Sugar Rune, and probably a bunch more that I don't have at hand.

Looking at http://www.animenewsnetwork.com/encyclopedia/search/genreresults?w=series&w=movies&a=AA&a=OC&a=TA&a=MA&th=witch%7Cwitches&th=wizards%2Fwitches and http://www.animenewsnetwork.com/encyclopedia/search/name?only=anime&q=witch it seems the list I gave is already pretty complete.
I wouldn't want to include ecchi/fanservice/etc. anime, nor anime which only have one or two secondary characters who are witches, nor anime where "witch" is used for something different.
Ultra Maniac had some homophobia in it, so that's out as well. Which leaves only Kiki, Sally, Megu, Chappy, and maybe Mary Bell.
@Maverynthia Well, those old anime are pretty obscure. Of the four I mentioned, only Mary Bell has complete subs (http://marybell.honobono.cc/). And I'm not sure how well it fits the witch theme.
